How to Automate Payroll for a 50-Person Team
A step-by-step guide to moving a 50-person company from spreadsheet payroll to an automated monthly cycle — salary structures, attendance links, statutory deductions and payslips.
At around 50 employees, spreadsheet payroll starts to break. Attendance comes from one file, leave from another, salary revisions live in email, and the person who built the sheet is the only one who understands it. Automating payroll is less about software and more about getting a few inputs right. Here is the process we recommend.
Step 1: Standardise salary structures
List every salary component you pay — basic, HRA, special allowance, conveyance and so on — and group employees into a small number of structures. Decide which components count towards PF and ESI wages. Under the labour codes, keep in mind that allowances above half of total pay are treated as wages.
Step 2: Put attendance and leave in the same system
Most payroll errors come from attendance: a missed half-day, leave that was approved on WhatsApp but never recorded, or a new joiner's start date. When attendance and leave live in the same system as payroll, paid days and loss of pay are calculated automatically.
Step 3: Configure statutory deductions
Record each employee's PF and ESI applicability, the state they work in for Professional Tax, and their chosen income-tax regime. Our PF, ESI and PT checklist explains each deduction.
Step 4: Migrate history carefully
- Import year-to-date earnings and TDS so annual tax calculations stay correct.
- Bring in leave balances as of the go-live date.
- Run one month in parallel with your old process and compare employee by employee.
Step 5: Fix a monthly calendar
- Attendance cut-off — a fixed date after which corrections move to next month.
- Approvals — managers clear pending leave and regularisation requests.
- Payroll run — generate the payroll and review exceptions: new joiners, exits, arrears.
- Approval and payment — approve, pay salaries and publish payslips.
- Statutory payments — TDS by the 7th, PF and ESI by the 15th.
Step 6: Let employees self-serve
Payslips, leave balances and tax declarations in an employee app remove most of the questions HR answers every month — and the mistakes that come from re-keying them.
Do you still need an accountant?
Automation removes the repetitive calculation work, so someone without a payroll background can run the monthly cycle. We still recommend a CA reviews your statutory filings and year-end tax computations, especially in the first year.
